Question about polar alignment with guidescope and Phd

Would mounting my guiding camera directly on my SCT give me more accurate polar alignment than mounting it on the guidescope? I've been having trouble getting my alignment under 3' with my CPC1100xlt (2800 fl), and I'm wondering if the problem may be a misalignment of the guidescope with the main tube. I get them centered on the same star, but that doesn't seem to make a big difference. I've also got the mount level - the entire bubble is inside the ring on my Milburn Deluxe wedge. I've also set my latitude as close as I can using an angle level (about 39 degrees, 47 minutes - of course, I can only get to the nearest degree with the level). Everything is on a concrete pier and a pier plate adapter.
